can this be used for drinking water? I have silt/sand from well and clogs normal filters.

Yes. Adding to the above most often these are only used alone for irrigation. Cyclone filters are used as the first stage in many drinking water wells. For areas that have excessive sand water goes into a large underground or above ground separation tank passing into a cyclone before water treatment and filtration.

There are no mating flanges in the box to plumb to. Should I return the item?

The inlet and outlet should have a 2" flange (size might be different depending on model) already attached to the unit. You'll need to provide the companion or mating flange to complete the piping connection to your system. This separator system can be adapted to many different piping systems, some are PVC and others may be metal (mild steel, copper, stainless). You will need to provide the companion flange based on the connection materials of your piping. Plumbing supply houses have flange kits, up to you whether to send it back. I'd buy a flange and bolt kit and install it.

Can the 2" irrigation king hydrocyclone-separator be used on a well with 1" piping? would it be more or less efficient?

I would say it would work fine. It would lose a little pressure going to two inches which might make particles more likely to fall.
