Does all of it has to be used at once? Can I use some and store the rest for later use?

Yes can use later. Use seal caps that you originally remove. Activated when mixed together.

Can you use this to replace old crumbling mortar between flagstones over a concrete pad? Not sure if concrete foundation is "water permeable" enough.

It can be used in this situation as long as the concrete foundation is pitched enough to drain water away from the stones after it rains. It is also less of a concern if you live in an area that does not get below freezing. It is also best to clear out as much of the broken mortar as possible.

Is this filler water proof? What bonding material in it?

The Rompox Easy is a Resin based per-mixed product and comes in a vacuum sealed bag inside the bucket. Once the bag is opened the product will start its curing process ,once cured the joints will be water permeable on solid. Romex USA Team
